Loki time slips to the moment before the Temporal Loom's explosion.^[b] Despite his attempts, the Loom always fails as it cannot accommodate the infinite branches. Loki slips to the moment before Sylvie kills He Who Remains,^[c] who tells Loki that the Loom is a fail-safe; overloading it protects the Sacred Timeline by deleting the branches along with the TVA. He Who Remains suggests Loki kill Sylvie to save the Loom, which Loki rejects. After speaking with Mobius and Sylvie at different moments in time,^[d] Loki replaces Timely in approaching the Loom. Loki destroys the Loom, magically revives the dying timelines and rearranges them into a tree-like structure, committing himself to oversee the branches in solitude at the End of Time. The TVA accepts the growing branches and now tracks He Who Remains' variants, with Mobius reporting one of them has been stopped at Earth-616's "adjacent realm".^[e] B-15 becomes one of the TVA's leaders. Ouroboros reactivates a now-friendly Miss Minutes and writes a new TVA Guidebook with Timely as co-author. In 1863, Timely does not receive the TVA Guidebook. Renslayer awakens in the Void as she sees Alioth. Mobius retires from the TVA as he and Sylvie observe Don and Don's children.

Loki survives the explosion, but everyone else has vanished and the TVA headquarters spaghettifies. Loki escapes as he begins time slipping again, taking him to the branched timelines where his friends Mobius, Hunter B-15, Casey and O.B. were reset to their original lives as Don, Dr. Verity Willis, Frank Morris and Dr. A.D. Doug respectively. Wanting to time slip to before the explosion, Loki enlists Doug's help. With Loki unable to control his time slipping, Doug proposes Loki gather everyone present at the explosion back together so that their collective temporal aura can send them back to the right time and place. Doug builds a TemPad using a TVA Guidebook that Loki kept. Loki succeeds in gathering everyone else to Doug's workshop except Sylvie, who has retained her memories. Refusing to help, Sylvie gets Loki to admit his true motivation: he wants his friends back and fears being alone. When everything in Sylvie's timeline spaghettifies, she goes to help Loki. However, Doug's workshop also spaghettifies, as do Frank, Doug, Don, Willis and Sylvie. Loki finally controls his time slipping by focusing on a person. Declaring that he can "rewrite the story", Loki time slips to before the explosion by focusing on O.B.

Miss Minutes reveals that Renslayer was once He Who Remains' partner and commander of his army before He Who Remains ordered her memories erased along with everyone else's. As the Temporal Loom reaches catastrophic failure, Loki and his allies attempt to use Timely and O.B.'s Throughput Multiplier to fix it, but Renslayer, Miss Minutes, and Wolfe attempt to thwart them to take the TVA for themselves, kidnapping Timely, pruning D-90 and killing Dox and her men when they refuse to join them. In the midst of the conflict, Loki encounters his time slipping self[a] and prunes him. O.B. deactivates Miss Minutes and the dampeners preventing Sylvie from using her magic, enabling Sylvie to enchant Wolfe, who prunes Renslayer. Timely is able to unlock the Temporal Loom, but the temporal radiation disintegrates him before he can launch the Throughput Multiplier. The Temporal Loom explodes, and everyone is engulfed in the blast wave as it spreads throughout the TVA.

Loki and Mobius know that Miss Minutes was working with Renslayer, so they track her TemPad on a branched timeline, first to 1868, then in 1893, at the Chicago World's Fair. There, they see Victor Timely, a variant of He Who Remains, presenting his Loom Prototype.[a] It is revealed that before his demise, He Who Remains sent Miss Minutes and Renslayer to 1868, where they would drop the TVA Manual for a young Timely to find. Timely then has three groups chasing after him: Loki and Mobius, who want to use his aura to fix the Loom; Renslayer and Miss Minutes, who want Timely to take his variant's place with them at his side, and Sylvie, who wants to kill him to prevent his rise to power. After Sylvie corners Timely, she allows Loki to take him back to the TVA, then sends Renslayer and Miss Minutes to the Citadel at the End of Time, where they see He Who Remains' corpse. Miss Minutes reveals that she knows a secret about Renslayer.

Loki, Mobius, and B-15 find and capture Hunter X-5 on the Sacred Timeline, living as a movie actor named Brad Wolfe. After interrogating Wolfe, they find Sylvie living as a McDonald's employee in Oklahoma. Loki tells Sylvie about meeting her in the TVA's future, but with the TVA. Sylvie enchants Wolfe, revealing Dox's plan to bomb and destroy many timelines at once. Loki, Mobius, and Sylvie stop her operation, but Dox and her allies have already destroyed most of the timeline branches. Dox is captured and some of her allies escape. Casey is able to track Renslayer's TemPad on one of the remaining branches. Meanwhile, as O.B. tries to upgrade the Loom so it can accommodate the new branches, he cannot access the Loom without help from Miss Minutes, or the aura of He Who Remains.

Loki discovers that he is warped across time, as he attempts to escape the Time Variance Authority in the past and reunites with Mobius M. Mobius in the present. The two of them go to meet TVA agent Ouroboros "OB", who deduces that Loki is "time slipping", a phenomena that occurs due to the instability of the timeline branches caused by the death of He Who Remains. OB instructs Mobius to approach the Temporal Loom with a device called the Temporal Aura Extractor, which he would use to extract Loki from the time stream as he prunes himself. Loki time slips to the future, where he briefly encounters Sylvie before he is pruned at the last possible second. Mobius successfully pulls Loki from the time stream, and the two of them set out to find Sylvie, just as all TVA hunters are ordered to search for her. In a mid-credit scene, Sylvie enters a branched timeline in Broxton, Oklahoma in 1982, and visits a McDonald's restaurant.
